Could you please be more specific. I commented out <?lsmb FILTER latex -?> by putting a % before it but after importing the .tex file in Lyx and view (alt+R) only errors come up. After that I also tried commenting <?lsmb- END- > and <?lsmb END> with no success. And which template set are you using as a base? I looked through the attachment and I didn't see any errors, just the rather verbose notices that LaTeX seems to give. Can you attach a full log file? I have found that LyX sometimes changes some things when loading and saving. As far as compatibility you will run into templates where underscores are used in variable names. I can't think of any other cases where you will have significant problems however. I would need to see a log for more info.
